Homlogy boxes forming software

 I am trying to build a model of a protein using a 50% homolog, but it
seems to be a problem to generate coordinate homology boxes by hand (the
loop devaiation later on is very high). Is there any public software which can
buld such boxes? I can run it ether on UNIX or VMS. Or, if there is a
overall algorythm for stuff like that I can write C code myself.
