yet another one is tacg, which will allow ~500K of input sequence (on the
web site, unrestricted for the commandline version).
handles iupac degeneracies, regex's, TRANSFAC Matrices, complex rules (A
AND (B OR (C XOR D))), any sequence form input, upload your own patterns to
search for, etc...
