it should be possible but you'll have to edit srsdb.i
and for each active library put the appropriate index path:

    $libloc:[@SWISSPROT_DB dir:"$dataRoot/" indexDir:"indexpath1"]
    $libloc:[@EMBL_DB dir:"$dataRoot/ "indexDir:"indexpath2"]
    ...
