If you're using Linux try 'tacg' at
http://metalab.unc.edu/pub/linux/science/biology/
This comes with source code so you might want to modify it for your unix
variant. (Also you might want to check out 'dnacgr', a program I have written
to visualise DNA/RNA sequence similiarity by fractals.
