general protein information

I'm doing high throughput data analyzing of protein interactions.  I'm
writing a paper and I wanted to make sure of a few facts.  How are
genes prompted/how do they know how to make proteins?  How does an
algorithm (specifically, the InParanoid algorithm) identify orthologs?
