In Gary Ruvkun's lab, I used the clontech rabbit anti-GFP polyclonal
antibody quite a bit, and it never gave me the problem you describe. I
found that the GFP I saw in fixed worms with the antibody matched the GFP I
saw directly in live worms. This is using the mutated GFP from the Andy
Fire kit--the one with a change in residue 65. I have no experience with
the souped-up clontech GFP you describe.
