I have a similar problem. MOLSCRIPT can sort of handle it though.
By persuading MOLSCRIPT to draw the dots of the dot surface as
ball and stick with a very small ball radius and a bonding distance
less than the closest distance of the dots, it will draw "dottish"
dots (well, you'll have to try it yourself!), which I think are
good enough, so long as you have a decent laser printer. Problems
are 1) you have to get your dot surface into PDB format (not difficult),
2) there's a MAXSPHERE limit coded into MOLSCRIPT, but you can make
this much larger and re-compile.
