I assume you are familiar with basic modeling software such as Rasmol?

This can be used for basic DNA modeling by inputing the direct peptide 
atomic angles and lengths. It is of course more often used for protien 
modeling and reads Brookhaven files directly. It and severeal other useful 
programs are avialable at http://www.gdb.org/hopkins.html
