IMHO, the most consistent and flexible set of DNA modeling software is
CURVES/JUMNA, developed by Sklenar and Lavery. You can easily manipulete 
all structural parameters and build curved DNA, stem-loops, triplexes,
drug-DNA complexes and so on.
