There are packages which allow you to sketch molecules, then make them
into PDB files (I don't do this myself - maybe others can suggest
something? I seem to remember ISIS draw may be able to do this?), but as
was pointed out before, most common metabolites will already have a
solved structure in one of the databases previously mentioned in this
thread.

All (I think) of the packages which have been suggested should be able
to cope with displaying small molecules as well as proteins (and DNA
etc.etc.).  You may need to play around with some of their settings to
get what you want though.  For instance, by default, many structure
viewing packages don't show hydrogens, you would have to specifically
state that they should be shown.
