It's the limit of the length of the reading name in the database. I think it's
perhaps only 15 for xgap (due to a bug), but 16 in gap4.
The reading name typically corresponds to the ID line in an experiment file,
which may be different to the file name. I'm not sure whether there's a limit
on file name length.

Squirrel was a old pregap style program. It was never DBMS dependent as it
used its own files. These days Squirrel can be considered as old technology.
Alternatives to pregap do exist (eg ASP from the Sanger Centre), but I know
nothing about them other than that they exist.
