A small addition to the S-S bond question...

As pointed out by John Kuszewski, DG with covalent S-S bonds will work
as well. The original reason why S-S bonds are deleted in the DG protocol
has to do with the template structure. The covalent bond information is
taken from the template (if reference=coordinates) and in the case of 
a linear chain, DG will uses the S-S bond distance calculated from the 
template which is of course far from what it should be!
